Sort of. The top two teams go to the new National Championship game, and the next 8 go to the 4 traditional BCS Bowls (Rose, Sugar, Orange, Fiesta). Each of the bowls still has certain tie-ins to the conferences (ie, the Rose is still tied to the Pac-10 and Big-10, if that matchup is possible, and so on).
